To rescue Violet, Kang Parang plans to leave for the headquarters of Cosmo in the North Pole with the secret agents – Code Name R and Code Name I - and Lee Jeongchan, a secret agent in training. But because of  R’s carelessness, they end up heading out to the North Pole without Lee Jeongchan. Meeting Kang Parang for the first time, I is cold to him, but it is clear something is between them. They discover that the head of the Cosmo organization is Doctor Evil P who is actually a cute-looking penguin.

And the story introduces a string of new characters: Gazelle, Sarubia, and Ballock. Meanwhile, Parang and the secret agents hear the news from the MSG Intelligence Bureau that some agents have gone missing. Chief Bulldog explains to his secretary Ms. Poodle why R is the best agent at the Bureau, and why Cosmo kidnapped Violet. Violet and her brother were kidnapped by the Cosmo organization when they were very little, and they were trained as assassins by someone called Master. But Master who thought of Violet as his own daughter helped Violet escape from the organization, and Violet became an MSG agent. But the organization knew how skilled and capable Violet was, so they came to kidnap her again. At the Cosmo, Violet meets Master again, but because he had a chip installed in his brain, he does not recognize Violet.

Master realizes, however, that he has been brainwashed, and he saves Violet, but he loses his own life. Devastated by the death of Master, Violet kills Doctor Evil and destroys the Cosmo headquarters. Parang and his team meet Violet, and when they think everything was over, they see a giant robot controlled by Pablo and Doctor Evil who wasn’t killed after all. But they are joined by another secret agent, Code Name Q from the MSG Intelligence Bureau, and they defeat the giant robot. And Sirius K makes a sudden appearance and destroys the Cosmo organization.

코드네임 X 강파랑은 코드네임 R, 코드네임 I, 그리고 예비 첩보원 이정찬과 함께 납치된 바이올렛을 구출하기 위해 북극 코스모 기지로 떠난다. 그런데 허술한 R 때문에 이정찬을 빼놓고 출발하고, 쌀쌀맞은 코드네임 I와 파랑이 사이에는 묘한 기류가 흐른다. 코스모의 보스인 ‘닥터 이블P’와 닥터의 말을 전하는 파블로 박사를 비롯해 가젤, 사루비아, 발록 등 새로운 악당들이 등장하면서 숨겨져 있던 바이올렛의 과거가 밝혀진다. 사실 바이올렛과 시리우스 K 남매는 어릴 적 코스모에 끌려가, ‘마스터’란 인물에 의해 암살 병기로 키워졌으며, 바이올렛을 딸처럼 생각하던 마스터의 도움으로 탈출해 MSG 요원으로 살아가게 된 것이다. 한편, 코스모 기지로 잠입한 파랑 일행은 가젤, 사루비아, 발록과 맞서 싸우다가 코드네임 I는 행방불명되고, 코드네임 R과 파랑이는 겨우 상대를 물리친다. 그사이 코스모 기지로 끌려 온 바이올렛은 마스터와 재회하지만, 이블칩에 세뇌된 마스터는 바이올렛을 알아보지 못한다. 그러나 곧 제정신을 차린 마스터는 바이올렛을 구한 뒤 목숨을 잃고, 이성을 잃은 바이올렛은 닥터를 없애고 코스모 기지를 초토화시킨다. 바이올렛이 파랑 일행을 만난 순간, 닥터와 파블로 박사가 조종하는 거대 로봇이 나타난다. 그때, 코드네임 Q가 파랑이와 합체해 거대 로봇을 궁지에 몰고 시리우스 K의 마지막 일격으로 코스모를 격퇴한다.
